I always thought it had to do with the spirit of the thing that was embodied in the card, the card being a trap for the spirit while the actual body of the thing was destroyed...
Therefore, what you actually call back is the "ghost" of the thing itself, and that can be as real or as unreal as the writer, and the character, choose to make it.
It also leaves open ritual/magic/technology developed for stripping the body of the spirit, or the cards could have this technology built into them, once they are subjected to a thing worthy of being carded...
Is this too spiritual an idea for what you were thinking, Spiderkeg?

What if the cards were merely gateways to some sort of otherworld storage space? i.e. you feed the item/thing/whatever into the card, and it gets stored in a dimensional pocket?

Without getting too bogged down in physics you can still retain some semblence of science if you like. Consider the cards not so much as holding devices but as 'suppression' devices - they temporarily suppress the third dimension of an object.
The object /person still exists and is aware in its first and second dimensions, but by being robbed of a third dimension is effectively non-existent in the every day familiar world. Might be interesting trying to describe the experience of 2d existence and a world without depth (scientific depth that is!)
In terms of transportation, the 2D object is always linked necessarily to its card as all objects are intrinsically linked to their relevent parts in all its constituent dimensions. Basically, a card trapped person is still 'all there' but unable to act in our reality because they lack the crucial 'depth'. Weight is not a problem either as without depth, the weight of the object is negligable. (The object retains the same mass but as it lacks depth its interaction with the gravitational field is much reduced - so making it weigh less)
As for a fourth dimension - time...I see no reason why 'trapped' objects shouldn't age, unless you specifically want the card device to also suppress this dimension. (makes it a potential time machine/ time freeze weapon if that kind of thing appeals to you). It's up to you whether or not beings 'unsuppressed' or released from a card are then free. I'm sure theres a plausible way of making them eternally linked to the card if you want.
